For example, I’d like to be able to filter for watchfaces which offer health tracking or ones which display weather. Search works but is suboptimal to having filters based on feature flags (which seem to already be implemented to some extent).

Unfortunately, there is currently no marker for weather in the apps/faces section of the Repebble API
Thank you! I happened upon that site after posting this (super appreciated!). It would still be nice to have it as an option in the official Pebble app, but this certainly serves as a stopgap in the meantime (and also has other features, like whether the app/watchface has source code etc!).
